CGI/PERL and htaccess

Hello guys, I have disabled CGI for my clients, but there is a problem, if they use .htaccess they can activate and execute script they use exactely this they change the extension to .trr for example and can execute CGI scripts, how can I prevent this? Anyone have an idea?

How have you disabled it? Do you want it disabled globally (i.e. server-wide), and with without the option of enabling it for particular accounts?

Yeah good question, right now is disabled, but shortcuts /cpanel/ /whm/ /webmail/ doesn't work. I have just chmoded perl to 700 right now, and this block the malicious script . But it's better if i can block that kind of htaccess.
