I think opening a ticket with cPanel will help to fix this. I never encountered such error.

try --force with cpup or yum to re-install exim.

Forcing upcp should work as per @Genius Guard.
You can also run /usr/local/cpanel/scripts/maintenance (which I believe is invoked before or during the update process) if the --force flag still doesn't kick off an update. If there are still problems with that I'd kick it up to cPanel support.
I'm not as sure about eximup but I imagine upcp would address that too. Are you running an outdated version that you need to upgrade? To simply rebuild a basic exim.conf, however, you can run '/usr/local/cpanel/scripts/eximconfgen' -- followed by a restart of Exim.

Try force upcp, this should help.

Have you tried restoring it from command line using the /scripts/restorepkg command?
Check if your server's IP is blacklisted in any RBL: http://mxtoolbox.com/blacklists.aspx
Try the following:
As others mentioned, start with /scripts/upcp --force and see what happens. Otherwise open a ticket with cPanel, they'll be able to help you.
